I have noticed on my rebel, the right flap trailing edge is higher than it
should be while the other flap and other alerons are in line with the wing
tips and the fusilage farring.
What is the best way to correct this.

You have split flaps ???!!! Oh, well - you can just wind the
pushrod down a turn or 2 on that side - BUT, maybe it was set up
that way to stop a tendency to roll one way ?? This often happens
with the stock wing tips, as it's very easy to end up with 1/4"
difference in tips.
If you want better performance and handling, go back to
the flapperons - almost everybody who's tried split flaps has !!
